I was looking at the original Jubilee Extension, but thankfully because the original Jubilee Line went vastly over budget, this led to a better extension being built many years later. The route is on the Wikipedia page and is listed under Fleet Line Plan, which needs to be expanded by hitting the “show” button.

Charing Cross - People who changed from National Rail, can do this at Waterloo East/Southwark. However for people on the original Jubilee Line lost a link direct into the centre of the West End was lost. The Jubilee Line does a very good job of going around the West End.
Aldwych - Does this area need a tube station, a few theatres in the area and night time economy. Westminster a better choice for tourists and connection on District/Circle.
Ludgate Circus - would a tube station here prevented Thameslink from happening, which gives a kind of frequent metro service between London Bridge/Elephant Castle and Kings Cross/St Pancras and beyond. Southwark/Waterloo gives a lot better connection from National Rail.
Cannon Street - Services that serve this station also serve London Bridge, where additionally commuters from Southern/Thameslink can connect.
Fenchurch Street - Is a strange one as it is the only London terminus that does not have a Underground Station. Guess it is convenient for the many offices in the area. But for C2C customers isn’t the connection at West Ham as good as Fenchurch Street. Bermondsey that is served instead is a large area with no metro service.
Surrey Docks - This would have been built on the old East London Line, this would have stopped the current London Underground service. Instead there is a station nearby at Canada Water that gives a brilliant interchange with London Overground.
New Cross/New Cross Gate - This link would have been at the expense of London Overground. Bakerloo Extension will give the area a much needed tube service. The case doesn’t have to be made for a tube service to Canary Wharf.
Lewisham - An area that needs a tube service. Hopefully this will be picked up sooner than later by the Bakerloo Extension, which is a better solution than this one. North Greenwich give a great service head with surface transport and the world’s most successful entrainment complex a tube service.
Mentioned West Ham earlier as giving a good alternative than Fenchurch Street.
Canning Town - Area needed a tube service, good connection with DLR.
Stratford - As good as interchange than Liverpool Street is. Obviously a big area with the Olympic Park.

As listings above as far as Fenchurch Street.
St Katharine Dock - would have meant no London Overground Line. Bermondsey a better alternative, as a big area with no metro service. DLR gives a service nearby.
Wapping - instead of the London Overground Line.
Millwall - Same as Canary Wharf.
North Greenwich - Same as current Jubilee Line.
Custom House - A better alternative in Canning Town that give a good service head with surface transport. The DLR to Woolwich Arsenal as present, gives a good as link.
Beckton - DLR give a good alternative, West Ham is more useful connection with C2C and District/H&C.
Silvertown - A good station for London City Airport, Crossrail should build a station here. Stratford gives better alternatives and connections.
Woolwich Arsenal/Thamesmead Stations - This is going to be picked up by Crossrail, when it opens next year. DLR to Woolwich Arsenal gives a useful metro link to Bank/Stratford.
