I expect they will wrap Custom House in polythene to protect it while it gets fitted out. There may well have been a decision or planning permission constraint to try to limit the construction impact into a shorter timespan than normal. The locals have been subjected to an awful lot of noise and disruption over recent years. Canary Wharf may well be unused at platform level for 3 years but the rest will open soon enough for all the shops. I'm sure it will get a decent amount of use and Canary Wharf Limited start earning some money from the development. Obviously once the footfall ramps up when trains are running it'll do even better. Crossrail is quite odd in that some bits are, as you say, nearly finished while others are a long way behind - tunnels in the City and Liverpool St station are two notable examples. Anyway the hard bit starts now - installing all the kit and trying to make it all work together.
